I am in the process of making a trade with a customer. He wants some parts from
my store, he will trade some of his sets as payment.

Just so I am clear...the customer places an order in my store, I then pick and
ship the order just like any other. Once I get his "payment" I mark the shipment
as shipped and complete, correct?

I will pay fees to Bricklink obviously, but what about sales tax? I am assuming
sales tax would be added to the order, but since no money is actually trading
hands via PayPal, how does BL get the tax money?

I'm sure I will have other questions if anyone can help me out.

How? 3% of the parts from each set?

In all seriousness, I'll try to dig up the relevant section(s) of the terms
of service, but for trades I believe at least one end of the trade has to be
conducted through BrickLink which it sounds like you've already done. Not
sure what that means as far as sales tax is concerned but honestly I would just
have both parties place separate BrickLink orders and pay for them separately
and dishonestly I would just bypass BrickLink entirely, BrickLink does not really
support trades.

Sales tax wouldn't be collected since no money is changing hands.

I would take great care if I'd trade for some amount...

That wouldn’t work because this indirect payment method wouldn’t be available
to the buyer (it would automatically be removed from their choice).  If the buyer
is in a state where BL has to collect the tax, only onsite methods will be available
to the buyer.

The only way would be to make a $0 transaction (which may be possible with coupons?). 
But then that would mean no BL fees / circumvention of BL fees.

There’s been a few messages about this trade vs. sales tax issue but I don’t
remember any official comment….

Trade using each other's store credits (coupons) and at least one onsite
transaction. There's a deal of trust required between the two of you.

So what we did was... we agreed to the trade terms first. Then my "buyer" placed
an order in my store for what he wanted, I sent an invoice (tax is automatically
included) and he paid. He shipped his agreed upon trade sets, and I shipped the
ordered parts. Once I received the sets, I sent a refund for the purchase - the
tax amount.

This seems like the correct way to do it to cover the tax cost. I think we covered
all of the bases doing it this way. Tax was paid, Bricklink and PayPal got their
fees.

I think a taxman could say that there were two sales… and only one had taxes
paid, but that would be a devious taxman…
… but aren’t they all?

And in that agreement you both agreed to use your respective PayPal accounts
to solicit an escrow service from PayPal?
